The important thing to understand about this story is that it turns out that the boggie man you fight is not the actual 'Boogie Man' (as I first stated). It's just some dude who's kind of like running around as serial killer, the owner of the castle. This character is to be taken as some sort of a Joker rip off thing. The Joker becomes his personal boggie man, something like a part of his hallucinations. That's why in some of the endings he becomes the killer or kills himself in the end. The best way to think of the plot is it's a bit of spoiler for Arkham Night with all the Joker's hallucinations thing.

Essentially it's like how Joker role take over in the role of people who're emulating Joker. It keep us essentially haunted by the boogie man who everyone else sees as just a senseless and crazy guy who keep sees elaborate stuff and graffiti and all that. It's important to note that this game is actually not supposed to be taken serious most of the time. It's supposed to be very B-movie-sh and to not make much sense for the most of the part. All the issues here could have been solved if he just shoots or tackles the boogie man and goes after him but he never does.
